kino, one of Geeklog.jp members, suggests enabling functions.php to be used in theme-related COM_* functions other than COM_siteHeader and COM_siteFooter, such as

COM_getBlockTemplate
COM_renderMenu
COM_startBlock
COM_endBlock
COM_optionList
COM_topicList
COM_checkList
COM_showTopics
COM_userMenu
COM_adminMenu
COM_showBlock
COM_showBlocks
COM_formatBlock
COM_makeList

and so on.

With these modifications, it will be a lot easier to create a new theme, we believe.
