Allowing Users to place PHP_flags in their .htaccess files

Hello,
I need some help in making sure that my clients can insert PHP_flags in their .htaccess files.
4 months ago, I switch from a managed server setup to a self-managed server. Since I have not had any reports of errors from my clients, I did not know there was a problem.
Now one of my clients is telling me that PHP_flags worked before on the old server...but do not work now.
How can I make this work? If there are any HOWTO on this, just point me in that direction.
