I am using the [ link: ] autotag and in some instances, the link disappears from the story, and only the title of the origionally autotaged link remains.

Any thoughts?

Hmm, haven't heard of this happening. Does this happen with other autotags as well? Since Geeklog treats all autotags the same, this should then affect all autotags, not only the link:

Not that I'm aware of. It's very strange. I enter the link info. The link is there, and it works, then i click again and the link has not only disappeared, and when i enter the edit mode it has been removed from the story. And this does not occur for every link, just one in particular.....
