Having the same problem I had a Static Page, Forum, and My Downloads.
Added the Journal plugin and lost Forum link in top nav and lost Forum Settings for "logged-in users" in User Functions nav.
Would love to know what happened. I guess some type of rewrite of plugin menu elements??
Thanks,
Tommy22

well, this is really baffling me.
I just installed GL this morning, and the very first plugin I installed was forum.
this is what I have:
geeklog-1.3.8-1sr3
forum_2.2RC1_1.3.8
GL works just great, and I'm really pleased with it. However, forum has a bug whereby I must make the forum visible to everyone in order for even Logged-in members to see it. Checking "Yes" in:
Forum --> Settings -->
Register - View: = Y
Do you need to be registered to view posts
still only allows a root or forum admin user to view the forums.
I have a test user 'user', who is a member of "Logged-in Users" but he can only see the forum if I make him root or forum admin (assuming I've set the forum to be viewable only by registered members).
I've checked the error logs and found nothing. All the permissions seem to be correct. Again, 'user' can see the forum fine if I let everyone see it, or I make him root or forum admin (I didn't try all the other admins). The default GL Superuser account can of course view the forum unless I disable the plugin.
This isn't a show-stopper as I can set the forum to be viewable by all, and postable only by members, but I would really like to have the forum viewable only by members.
so, either putting someone in the "Logged-in Users" group, or setting the forum to "Register - View = Y" doesn't do what it should.
any ideas?

Err .. this is not a bug!
This is Geeklog security at work. You have disabled annonymous access so if you only want certain members to see the forum then you need to create a group with the forum.user right.
Create a test group with that right or permission and add a user to that group.
Next you will say .. "But I want all logged in members to have access and not have to add all the members".
Geeklog does not let you modify the rights of core groups natively. I've created a block that lets you do this - add a new right to a core group. The groupAccess Tool available here at www.portalparts.com allows you to view the rights for a group and add/remove a right.

that worked great! Thanks Blaine. I'm sorry I hadn't properly understood the security model at work. Much happier now.
