Virtual hosting GL

I have read a few posts here re: virtual hosting GL. I think I can do it well enough.
My question concerns how best to set the GL directory structure.
I currently have a site set up like this:
/var/www/site1 - (contains GL config.php, backups, docs, language, logs, sql and system directories)
/var/www/public_html - (contains the rest of my site)
I wish to add another GL site here. I am thinking of doing it like this:
/var/www/site2 - (will contain GL config.php, backups, docs, language, logs, sql and system directories)
/var/www/public_html2 - (will contain the rest of my second site)
Sounds good????

Why not just keep everything together? Like
/var/www/site1/public_html
/var/www/site2/public_html
/var/www/site3/public_html
This mimics the normal directory structure.
If you have subsites then you can arrange them like this:
/var/www/mainsite
/var/www/public_html
/var/www/site2
/var/www/public_html/site2
/var/www/site3
/var/www/public_html/site3
