System Meggage Template? Where?

If you want to change the message - look in the language file.
COM_showMessage is the function that is called in lib-common and it will default to use blockheader.thtml unless your theme overrides that.

Say I didn't want to just change the text but instead wanted to change the layout of the system message.... where would I look?

The message is wrapped in a normal block, so by default it uses the blockheader.thtml / blockfooter.thtml template files. You can override that in the theme's functions.php by defining a new template for '_msg_block' (the Professional theme does that already - see its functions.php file).
The rest of the message's formatting is hard-coded in lib-common.php in function COM_showMessage.
