hi i had the same prob. when doing a back up from the link in the admin sec. of my site , so i switched utilitys.
I have been using mysql's MySQL Administrator to do it and have had no problems with it

You need to setup the default path to:
$_DB_mysqldump_path = '/usr/bin/mysqldump'; // path to mysqldump binary
It's 99% that location of mysqldump in your case is different than the default config.php path.

I find it just as easy to go into phpmyadmin and do the backups there. Plus you can repair and optimize your tables at the same time.
