I am currently making a custom template for my site and have a couple of questions:
1) I want to take out the user functions block out and just provide a "login" link in my top navigation. I would like to have some kind of conditional statement that when a users is actually logged in, the "login" link would change to "logout".
2) Is it possible to have a custom header page for the home page or any of the other pages.
Thanks all.

You can use PHP in header.thtml, which should enable you to do both ...
See this thread and this post for some inspiration.
