Display discrepancies between ie and other browsers.

I've searched for this and can't find it. Maybe I'm just not using the correct search terms since I'm sure that it's probably been asked before since I would imagine it's a fairly common problem.
Anyway...
I only want to run with one theme at a site, however display discrepancies between ie and mozilla based browsers are driving me nuts. I could make it work if I was just able to change the way the header is viewed based upon which browser is being used.
I'd like to be able to modify me header so as to accomodate both, but don't know how. I think I'm like 80% of the way there but...
I've got some javascipt to detect which browser is being used.
I've got the header code that I want to use if the sites being viewed in ie.
I've got the header code that I want to use if the sites being viewed in something other than ie.
I don't have the code which lets me specify which of the two header codes to use based upon what was determined by the javascipt. I'm pretty sure it would be a simple if then statement:
if ie is detected use the ie header and skip the other one
else skip the ie header
any help would be appreciated.
