Maintaining a "clean" install (for future upgrades)

I read the documention made by user amckay but I was hoping to read a more expanded topic.

I've been using GL for a few years now and continue upgrading where possible.

I've been wanting to set up GL and any other folders so that GL is completely on an "island" of its own with no sharing of other folders in the public web tree.

My website has been growing in size and I want to do serious cleanup so that future upgrading does not require more of a weekend in planning and finger-crossing as it is now.

Currently, I have one directory (geeklog) which resides outside the public web tree. I copy the public_html files/folders residing in geeklog into the public root folder (htdocs).

I'd like to maintain GL completely intact and self-contained (including public_html) and make sure security is maintained and locked-down.

Any links and/or references to a good starting point would be greatly appreciated!
