Geeklog Makeover?

I actually have my Geeklog site up and running now, but I have to add my "public_html//index.php" to the end of my URL to get there. To me it seems like I just need to create a shortcut to index.php and place it in the root of my domain folder, but I'm finding out that things in the computer world are much different than things in the graphical/web world. Any suggestions?
Also, I want to totally redesign my site, but still have Geeklog doing the "work". I have all of my menus and banners created, I'm just not sure how to impliment them.
I am new to this web stuff, but I know how to create pages and link them together. Are there any training manuals out there, or other types of documentation that I can read to learn better how to do this?

You may want to read the bit about public_html in the installation instructions again.
