DOS ^M (Control M) in UNIX environments (dos2unix removal ?)

I am new to geeklog and am learning each day. My system is mounted in a Gentoo Linux environment and while scanning geeklog/plugin files I noticed that there are tons of ^M (cntrl M) throughout.
I have had problems in the past with ^M's and have always used dos2unix applications to clean up these unwanted attributes.
Has anyone done this with geeklog/plugins files?
