Story comments - reply only?

Hey all,

I just upgraded from 1.3.10 to 1.4.0. For some reason (I have searched and searched) Only the first 'comment' to a story is 'new' - all others must reply to a previous reply. Is there some setting I can change to alter this?

There is (and always was) a "Reply" button in just above the first comment.
