Upgrading to 1.4.1

I have a site that uses GL 1.3.8 sr6
I want to upgrade it to GL 1.4.1, but I can't stop the site even for a short period of time. So I installed GL 1.4.1 in a new directory, everything was working perfectly, new stylesheets, mediagallery, chameleon..... until.....using PhpMyAdmin I created the missing fields in tables users, userprefs, userinfo, userindex in the old database, and exported the data from the old database to a text file and "imported" it in the new database. I just deleted the first two records (1 and 2) and everything went smoothly, no error message.
But now I can't login in version 1.4.1, I always get the following error message in "error.log":
1064: You have an error in your SQL syntax; check the manual that corresponds to your MySQL server version for the right syntax to use near '' at line 1. SQL in question: SELECT DISTINCT ft_name FROM gl_access,gl_features WHERE ft_id = acc_ft_id AND acc_grp_id IN ()
I don't mind recreating the pages and articles one by one, but I can't tell 245 users that they are not in the database anymore and ....
And yes.... I have a backup of the database (3 in fact)

Why are you messing around in the database? There's no need for this. Install your backup in a new database, upgrade that copy using the install script, then switch over your site from the old to the new db.
Of course, that way you would lose changes made to the site during the time you make the backup until you switch over. But the only way around that would be to take down your site for the interim, and you said you don't want to do that ...

You're right. I am really messing around with the database.
Il will install a copy and upgrade it. Now that GL is alerady install (using Fantastico), can I just upload the install folder and re-run it?

You had a running copy of 1.4.1 right, so that means you have the files in all the right places. Restore one of your backups to a new database. Switch the 1.4.1 config.php to point to the backup. Then go to the admin/install.php page and run the upgrade.

Thank you all guys, I finally succeeded.
I created a copy of the database, uploaded the "install" directory that was deleted when I first set it up, and ran the upgrade procedure.... After a few errors it worked. I had to reinstall the "userstats" plugin and the deleted a few table " forum .... and so on"... And I got it.
